The player assumes control of Shinji Ikari, the protagonist and main character of the normal Neon Genesis Evangelion series, in the expanded alternate universe that was glimpsed upon for a few moments in the TV episode 26. Basically, the player decides Shinji's fate in how he lives his life.

Play proceeds in three major ways: The weekly schedule, battle, and dialogue choices. The player chooses Shinji's schedule for each week,what Shinji does influences his statistics. Battle controls are menu-driven and the outcome is determined partly by statistics and partly by luck. At various points Shinji will be asked to make choices during dialogue which can have far-reaching influence on the story.

The only thing I can remember is coming to in the middle of an unfamiliar snowscape. Where that was or how I got there, I don't know. I couldn't even remember my own name. The memories just wouldn't come.

I only had a moment, left at a loss, to ponder what to do — but fate seemed intent on furthering my misery as a giant, insect-like monster burst from the snow and ice to attack me.

Naturally, I ran like hell. The creature cornered me anyway.

That's when SHE appeared, as if from nowhere — the beautiful, mysterious girl who saved my life.

She told me her name was Kuon. A beautiful, mysterious girl...

...with a tail and ears like a beast's.

One day close to the beginning of summer vacation, Shuuichi was watching a ‘cursed Blu-ray’ given to him by his buddy when a spirit came out from the disc and possessed him. His childhood friend Murasaki belonged to a family that managed an ancient temple, so she tried an exorcism to rid him of the spirit. While the ritual was successful and quelled the vindictive spirit, the spirit girl’s form remained due to her inexperience. Her name was Chiyako, the name of the girl who was killed on screen, and she revealed that the spirits of six other girls dwelled within her.

According to Murasaki, spirits can only remain in this world for 49 days, which meant that there would only be seven days allotted for each of the seven girls. Shuuichi was tasked with helping them achieve happiness so they can leave this world with no regrets. However, it is a very short time to accomplish this task. Also he did not realize at this time that it meant that he would be getting to know each girl well only to bid a painful farewell seven times over.

A girl finds herself in a dark and unfamiliar forest when a monster appears out of nowhere and attacks. A mysterious boy, wielding a brush as if it were a sword, appears just in time to cut down the monster.

He calls himself Kurofude, and he addresses the girl in a familiar tone as Shirohime. Yet she does not recognize him or the name he calls her. She has lost all of her memories.

According to Kurofude, they are in the land of Adabana, a realm of illustrated books. Their tales are like dreams; no matter how deeply one immerses oneself in them, once one wakes up, they are gone. Thus the name Adabana—a name given to flowers that will never bear fruit. Their duty is to travel through story realms and look for signs of distortions in the tales.

Shirohime, a girl with seemingly all the agency of a doll, accepts this explanation and opens a book handed to her. The title: Hanasaka Jiisan. As she opens the dilapidated illustrated book with its pages riddled with worm-eaten holes, the pages glow brightly and whisk the girl and boy away to a fairy tale realm...
