There seem to be two main issues in the story in my opinion.
1. Stryker Zero Yukki Yamato who is he? Is he part of Yukki Yamato or the real Stryker Zero in Yamato body? The memory collector came to him about the contract and he can't remember about his trade memory proofing he is Yukki Yamato however he went back to the manga world even thought he has Yukki Yamato's body.
2. Haruka's memory. Why can't Haruka get her memory back from the Memory Collector when in Chou it was possible? Why does replacing her memory with Yamato's memory work when the memories are represented by child Haruka
