The plot of Natsu no Ame revolves around Sousuke, a soccer loving idiot who spends his days practicing with his two friends, Takeda and Midori for the day when he is allowed to return to the soccer club he was forced to resign from.

The story begins with Sousuke recalling a memory from his past where he pondered what qualifies as a first love, thinking about a young girl he teased almost to the point of tears as a child. Upon snapping back to the present Sousuke is made aware of a beautiful girl busy with her cellphone. After knocking her out of the way of on oncoming motorcycle he finds that he had also sent her cellphone into the river.

Being the nice guy protagonist that he is Sousuke then goes into the river to find her cellphone, however when he gives up and she tries to help him out he ends up pulling her in as well. First impressions aside he then finds out she wanted to know where his school was as she had just transferred in. Undaunted by his earlier screwups Sousuke decides to be a man and instead takes her on a tour of the town before finally dropping her off at school. In the end it seems he managed a favorable impression afterall!

Upon returning home he finds the very same girl in his home… where his mother informs him that she is his long lost half sister!

Waiting for the protagonist, who returned to the town where he was born and raised, was his childhood friend Miyuki, who changed from a boy to a daughter.
Miyuki, who used to call him “Nini” and looked up to him, wondered where and how he went wrong, and now calls him Zako.
Surprised, but when the main character tells him not to call him Zako, Miyuki smiles mischievously and lustfully, telling him to try to make him do that.

The main character is puzzled by Miyuki’s words and expects.
Miyuki smiled as if she saw through it and put her face to his crotch.

Summer vacation is finally here! Our story follows Natsu, a timid, effeminate young man who embarks on a family trip to the countryside to visit his aunt Misaki. But just as everyone's getting settled in, a mix-up at his father's workplace forces Natsu's parents to hop right back in the car and drive home, leaving him to spend the remainder of his summer break out in the sticks. Misaki is more than happy to take him in, of course, and so begins a peaceful, relaxing few weeks where absolutely nothing out of the ordinary threatens to disturb his tranquil everyday routine... Bwahahaha, as if!

It isn't long before a self-proclaimed magical girl named Chitose worms her way into Natsu's life, but her boisterous intrusion is the least of his problems. An eccentric candy seller, an insecure wanna-be teacher, a pink-haired loudmouth... Not to mention, his aunt's strange behavior around the topic of the outdoors. Surrounded by misfits, it soon becomes apparent that Natsu's real summer homework is to learn more about the women around him and help them with their problems. And yet, with only 30 days until his parents pick him up, is this one assignment he's fated to flunk, or will he pass with flying colors?

Sera Fuki and Katou Ui have been childhood friends since they were small children, and they were so close that they would go to each other's rooms through the window. This has not changed since Fuki became a university student and got himself a beautiful girlfriend, Aikawa Seira.
Even though their minds and bodies have matured enough, and they are secretly aware of each other as the opposite sex. Their relationship has never developed into a male-female one.
In particular, Ui has always had feelings for Fuki, but due to her natural shyness, she has never been able to show them off. When Fuki became a university student, he finally got a girlfriend and Ui was about to give up.
However, Fuki coming back home happened to witness Ui changing clothes. Moreover, Ui accidentally witnesses her best friend having sex. Their relationship gradually changes, from the platonic and stagnant relationship they had to one where they fully become aware of one another.
Seira, begins her plan to keep her beloved Fuki with her and to keep the thieving cat, Ui, in check.
