Yes, changing locale requires an restart for changes to take effect. After restart, make sure to extract archive again. You should be able to navigate to game's folder and see proper Japanese characters being displayed in file names.

No idea. But it looks like your archiving software doesn't recognize Japanese characters in file names, and that's why it's unable to extract file properly, leading to missing files prompt. You could try starting WinRAR with locale emulator, but personally, I would just change locale altogether.
