Allow me to make the most basically recommendations:

 

Kara no Shoujo

Ever17 -The Out of Infinity-

Higurashi no Naku Koro ni

Cartagra ~Tsuki kurui no Yamai~

 

These are the best Mystery visual novels I can imagine , I've played all these titles and if you're a mystery fan you will not be disappointed.

Welcome to erogegames.com visualnovelprincess. Dio Brando has posted a pretty definitive list but beware mystery VNs tend to have gore and don't always have happy endings even if there is romance. From that list I cannot recommend Kara no Shoujo highly enough. Enjoy!

Dies Irae is anything but a Mystery VN , in my opinion.
